In some embodiments, the alignment of the substrate with the target axis of rotation is accomplished using a chuck or similar device for holding the substrate. The chuck rotates at a different speed than the target and wafer stages. A rotational velocity of the chuck is chosen such that the substrate is in an angular position that is proportional to the desired location for the substrate on the target, after the substrate has been aligned with the target axis of rotation. In other embodiments, the alignment of the substrate with the target axis of rotation is accomplished by the wafer stage rather than the chuck. In particular, the wafer stage is set to a first position, the substrate is located at a second position on the wafer stage, and then the wafer stage is moved to a second position. A locator of the wafer stage is then located at the second position. The location of the locator is then determined, for example, using one or more encoder sensors of the wafer stage. The wafer stage is then moved to a third position, such that the second location on the wafer stage is aligned with the target axis of rotation.
